There were four flags that were flown at different times by the Southern Confederacy, combined they flew over slave territory for a total of less than four years. (The Bonny Blue was never a national flag of the Confederacy).

The stars and stripes however, were flown over slave territory for eighty-eight years from 1777 to 1865. For a portion of those 88 years the stars and stripes were flown over Northern slave ships, bringing slaves from Africa to America and other destinations. 

No Confederate flag ever flew over a slave ship…and the international slave trade was outlawed in the Confederate Constitution.
